I am new to bioconductor. Are there any package for the analysis of more than fifty serum markers by elisa. Did anybody ever apply limma to look at changes at the marker levels during treatment cycles relative to healthy controls. Any pointers are highly appreciated.

I don't think there are any ELISA specific analysis packages, because ELISA isn't usually considered a high-throughput type of analysis. You could hypothetically use limma for this sort of thing, but it would probably be reasonable to use trend =  TRUE and robust = TRUE in the call to eBayes because it's not clear that the variability of antibody binding will be as consistent as DNA hybridization.
