Is it recommended to set a seed before running AUCell build rankings if you want to generate the same output each time you run it? From what I understand, genes with the same expression level are randomly ordered.

Yes, absolutely. You can play with the example data at ?AUCell_buildRankings to see that results change without a seed, that is critical for reproducibilty.
