Dear BioC users, I don't know if this is the real place to submit this question, but I have a really annoying problem...and usually here is full of nice people who can help me.. Using WinXP system (on a AMD3000+ 1,5 GB RAM), recently I started to have error messages, together with the usual R-shell writings, also in appearing pop windows. The problem is that, after a while, with many loaded variables and libraries, these windows are really slow to appear. Every time I've to wait 5-10 minutes before the window appears !!!!! I cannot do anything, every single mispelling or banal key error, and I've to wait !!! It's impossible to work... I tried runnig R in SDI mode, reinstalling... nothing. Greater the workspace, slower I get the messages... Maybe someone else already experienced this, and found a solution... I don't know what to do... Thanks in advance Giulio

Dear Giulio, Thanks for information about your computer. What about some information about the version of R you are running - and perhaps even some explicit information about the the packages and some examples of what you did and what happened? sessionInfo will help, it would also help if you tried to track down the problem a bit - does it always happen? Only when certain packages are being used? Any of these might help to figure out what the real problem is - and my own personal guess is that you have a virus - but that is merely a guess - but certainly one other thing to look at. Also, since this is almost surely an R problem, I suggest that you move your question to the r-help mailing list, as it is more appropriate (at least from this report I see nothing that is specific to Bioconductor packages) and more widely read. They too will want some details (like those from sessionInfo). Dear Robert, thanks for your quick reply. You're completely right. I've R 2.1.0 and BioC 1.5, all R and BioC (complete installation) packages updated. The problem looks unrelated to the type of the packages, and is slowly increasing as the workspace increases. For example if I mistype "wirte.table" instead "write.table", at the beginning of my work suddenly pop window "Couldn't find the function..." appears. If I do the same thing after I loaded the microarray data, 1 minute wait, after cluster analysis and PAM analysis etc, 5 minutes for the window to appear. The same it happens for every error message (Object not found, Syntax error, etc etc etc). I hope I don't have a virus, I checked with various tools... But you're right, I'll move to R Discussion group... I don't > know what to do... I haven't experienced this, but it sounds like you are running out of memory on your system and that this is causing the slowness. On Windows, you can use the task manager to take a look at the state of the system resources. But you have not given us enough information about your system and what you are trying to do. + seth

Bioc 1.5 is not compatible with R 2.1.0. We will be releasing Bioc 1.6 this week. I would be surprised if the slowness you are reporting is related to this, but it is possible, I suppose. + seth
