hi..

i need help so much to sole my problem .

i have 4 reds library and one reference genome .after the quality assessment and trimming of the reads i need to aligned the reads to a refrence genome . but i do not find any package for wnidows 7 ( my windows).

my reads format is FASTQ and i want to alignment their to a reference genome....what i doing???

No offense, but I think you need more support than people online on a sporadic base can offer. Do you have someone in your institute with more experience with regard to this type of analysis?

almost exclusively people use linux or a mac not windows7 for bioinformatics. you probably want to find a bioinformatican. if you want to do it you'll need linux and a tool called tophat and depending on your library size, many cpu cores/ a cluster. if your good at computers you could do it, but it will take a long time to learn everything.

Have a look at the QuasR package...this should work on windows.

oh yes ....

but this version of QuasR is not compatible whit my windows . since my windows is 32 bit and the QuasR is compatible with 64 bit ....
