I have 6 samples each with 6 replications. One replication is missing from one sample.

T2_LD_SW1-6

T3_LD_FW1-5

T3_LD_SW1-6

How will this affect my DE analysis in DESeq2 when my contrast is between SW vs FW?

A loss of one sample here is not to be worried about. The groups are still fairly balanced and 5-6 is a good number of replicates.
