I was successful in adapting the FlowMerge Package to my data and now I am getting nice plots with colored cluster. However, I would like to do some comparisons/statistics within more than 1000 samples, thus I would like to get Counts, Frequencies and MFIs per Cluster. Is this possible?

You will have to use that Map function to identify which cells belong to which cluster and then count, compute frequencies and MFIs for each channel based on that mapping.
