How to import vcf with multi sample?

Hello,

i have large VCF file, which contains 916 samples. Because i am interested in specific region of genom, i create smaller VCF with which looks like this:

However, when i try to import this file using readVcfAsVRanges() i got vranges object, which contains each possible variants in each sample (916x167=173124). I include only first line:

So it looks like all variants are summarized in each sample and this is not what i expected. When i open this file in IGV browser it looks normal - so same variants are present in same sample and some not. I try to set different parameters in ScanVcfParam(), however it doesn't work. Is it any way to load it correctly?

The VRanges class is a 'flat' representation of the VCF class and has one row per ref/alt pair. Are you saying you want to know which samples have which variants? If yes, you'll need to use the genotype field to determine that. You may want to look at ?genotypeToSnpMatrix.

Thank you for your reply and advice. Yes, it is what i would like to do. I thought that maybe easy way to make downstream analysis. So as i understand i can have to use readGT() to get proper information about genotype?

You can get the genotype information a couple of difference ways:

Read the data as a VCF (as you've done above) then extract the genotypes with geno():

vcf <- readVcf(file, "genome")

gt <- geno(vcf)

If you don't need other information from the file you read in genotypes only with readGT():

gt <- readGT(file)

To determine which samples have which snps it's easiest to convert a VCF object to a SnpMatrix object

genotypeToSnpMatrix(vcf)

then use methods from the snpStats package. See the package vignettes for examples:

library(snpStats)

browseVignettes("snpStats")
