FourCSeq what is inverse-vst

Hi,

I am trying to use FourCSeq for my analysis. However, I have some queries and would be grateful if someone could clarify or point me to some reference.

what is inverse-vst in FourCSeq?

I understand that trafo is the assay with the values of the variance stabilizing transformation, but when I compare the assay values from varianceStabilizingTransformation in the DESeq2 and the trafo, the values are different. Could not understand why. Below is the value on the example data provided with the package

Hello Shruti,

the inverse-vst in FourCSeq is based on the parametric fit of the dispersion by DESeq2. Since DESeq2 offers different fit methods there might be differences if you compare the results.

But I am still not clear what in practical terms inverse-vst refers to.

What kind of data? Is it : actual data/normalized / inverse of actual data/ inverse of normalized data values.

Hello Shruti, the inverse-vst gives back values which are on the scale of counts. If you use the inverse vst on the transformed values you get the original count values again.
