Hi,

When installing a package, how is it possible to avoid updating the listed packages that are asked and continue the installation? For ex, when i want to install glpkAPI, I got a long list of packages to update and when I type n for

Update all/some/none? [a/s/n]:, the installation is stopped.

I think, you should always update the packages. Anyways, you might get some help from here: http://cran.r-project.org/doc/manuals/r-release/R-admin.pdf

No, it's not necessary. The packages update is a suggestion but usually, the problem is elsewhere that should be fixed so that the package to be installed can be installed.

Can you please post the complete output of R, including the command you typed in? Normally, biocLite() will not ask you to update any packages until after it has installed whatever you asked for. Sometimes it will ask before if the installation was not successful, and then there will be an error message after you type 'n'. Seeing the full transcript would help us tell you what is going on. Note that glpkAPI (a CRAN package) requires that you have GLPK installed, and if you don't, installing and/or using the package may not work.
