I'm working on a project with a similar design.  

I'm interested to know the effect of "Day" across both groups ('Treatment' and 'Control') of animals.

hi Shucong,

You do not have the same experimental design as in the previous link, so the design recommendation doesn't work for you.

The experimental design in the link had treatment and control for each culture. You do not have treatment and control for each calf (the effect you want to control for). Calves are either in treatment group, or in control group.

I don't think you can control for the calf effect using fixed effects in DESeq2. The calf terms will be collinear with the treatment term. 

You can use limma instead, which has an option for informing about correlated samples. The function to look up would be limma's duplicateCorrelation.

Or you can either continue with DESeq2, and not control for calf effect, in which case, I would recommend the following design for all unique levels of day and treatment:

Then you can contrast any of the groups you like using simple contrasts.

Hi Mike,

I forgot to mention that the factor "day"  means the calves were sampled on day 36 and day 54. And the data I'm analyzing are NGS 16s RNA illumina data.

Basically, we spited calves  into two pens (groups) first. After a couples of weeks of adaption, all calves were samples once (d36) . Then one group of calves went into an abrupt weaning program (treatment) and another group of calves had a gradual weaning program (control). A couple of weeks after all calves were completely weaned, we samples them again (day54).   What we are interested in are 1) effect of weaning (treatment effect), 2) effect of day ( pre weaning vs post weaning), 3) interaction between treatment and day.

I really like to use DESeq2 to  analyze the data and don't want to explore Limma for now.  However, the variation of gut microbiota among individual calves is rather significant.  Please suggest a model ,if possible, in which "calf" can be taken into account.

I'm sticking to my answer above. You don't have individual calves across treatment. You can't estimate the calf effect and the treatment effect because they are collinear. To account for sample correlations you can use duplicateCorrelation from the limma package.
