I'm looking for a genome wide annotation for Drosophila Melanogaster in the same format and analogous to the org.Mm.eg.db.

Anyone knows if this exists?

Did you look here:

http://bioconductor.org/packages/devel/BiocViews.html#___OrgDb

I was wondering is maybe org.Dm.eg.db might be what you were looking for?
