Problem with differential biding sites PCA plot

Hello,

I  have different group samples with different treatments. For whatever reason while performing the differential binding analysis and plotting the result, some of the groups were shown in the plot as "none" meaning (I guess) that they are not significant. I have upgraded some R packages, and now while repeating the same script the groups considered as "none" do not appear in the DBA_plot anymore. Did any one else encountered the same problem?

 

 

I have  DiffBind_1.10.2 version and R version 3.1.0

Hi Sergio-

The "none" does not refer to significance or differential binding in any way. There is a color for each unique value for metadata field is sent in the "attributes" parameter. If some sample have no value for a metadata field (like DBA_TREATMENT), is labelled as "none".

If you are plotting the results of a contrast, it should include only samples involved in that contrast, and use the group names in the contrast, so there shouldn't be a "none".

If this doesn't answer your question, you can send me the output of the DBA object, along with sessionInfo() output, and I'll have a look.
