I managed to build the filtered bam file:
filterBam("accepted_hits.sorted.bam", "accepted_hits.tp_exons",
indexDestination=FALSE, param=ScanBamParam(which=exons.gr))
sortBam("accepted_hits.tp_exons", "accepted_hits.tp_exons.sorted")
indexBam("accepted_hits.tp_exons.sorted.bam")
