How to filter up- and down-regulated genes?

Dear Sean, Thank you very much for your fast reply. Yes, I am using a t-test and I supposed that I should do exactly that you advised. Problem is that I do not know how I could implement it in R : to filter genes according the sign of their t-statistics and adjusted p-value. Thank you very much. [[alternative HTML version deleted]]

I just use the R functions "sort" and "rank".
