htSeqTools: using GRanges and GRangesList

Dear all, we're pleased to let you know that starting from version 1.1.2 (Bioconductor development, 2.10), htSeqTools operates also with GRanges and GRangesList objects, using it as analogs to their RangedData and RangedDataList counterparts. Currently, the package functions will convert these objects internally to their RangedData and RangedDataList versions respectively, and back to GRanges and GRangesList before returning them. Please be aware that some features or information present in GRanges objects may be lost in the conversion to their RangedData counterpart, but this can always be solved by saving this information before the function call and assigning it back in place afterwards. We will gradually incorporate refinements on these new features with more details and documentation, but in view of some recent emails we thought the development version could be of interest to some users. Should you have any doubt or encounter any bug during operation, please don't be shy and let us know. We have also included some new examples in the vignette on importing data from external files and storing it into RangedData and RangedDataLists objects.
