An option is to increase the memory available to your R process. If this is not and option, but you have a cluster available, use the package snow and do some parallel computing. http://cran.r-project.org/web/packages/snow/index.html I hope this helps. Daniela [[alternative HTML version deleted]]

Thanks > Hi, Changhe. It looks like you will need to get more memory or use another package such as xps or aroma.affymetrix to deal with your data.
