I am looking for a software to analyze array (comparative genomic
hybridization) CGH data that does not require genome mapping because
I am working on ants, which genome sequence and mapping are not
available.

CGH software usually makes assumptions about the ordering of probes
along an
assembly. If you have no idea what the ordering is, then using
standard
gene expression tools looking for "differential" hybridization for
individual probes might be all that you can do.
