Hi I have two questions regarding the lumi package: If I use lumiR and the parameter checkDupId=FALSE I do not get the probeID when I extract the expression data using exprs. If checkDupId=TRUE the probeID is extracted together with the expression data. Any explanation why this parameter, checkDupId, controls this? In lumiT one can find this line: detectCall <- detectionCall(x.lumi, Th = 0.01, type = "matrix") Since it is two ways to export data from BeadStudio, in one of them Detection is used and in the other one Detection Pval is used. Since these two parameters have opposite ways (0-1 or 1-0) does not the use of Th=0.01 work best when one of the files is used and not when the other is?
