I have downloaded affy package from your website, I couldn't find the
manual in this package. I will appreciate if you can tell me where is
the
user guide.

Look in affy/doc/ where your R libraries are stored. Specifically
affy.pdf and loadData.pdf.
In the not too distant future, these documentation files will be
accessible directly on the webpage.

What system are you using, Windows?
When did you download your packages?
Is this just for affy, or any package?

But when did you download them? There were some problems with the
binary
files included with Windows packages up until recently. The problem
might
be solvable just by getting a fresh set of packages.
