One possibility could be that some of your files are in a binary format (aka version 4 or xda format) and some are in a text format (aka version 3). That would give vast file size differences. RMAExpress will process binary and text format cel files together with no problem if they are really from the same chip type. The same holds true for data read using ReadAffy().
