Mohammad - A possible start is to acquire the excellent Springer book (2005) entitled "Bioinformatics and Computational Biology Solutions Using R and Bioconductor" with editors Gentlemen, Carey, Huber, Irizarry, and Dudoit. Chapter 2, 'Preprocessing High-density Oligonucleotide Arrays' addresses many aspects of this question that may interest you. Regards, Greg W. Unfortunately I do not find a uniform definition in literature. Sometimes are tasks of PM Correction and Background Correction similarly, e.g. Correction of Cross hybridisation. Where and how can I clear (and correct!) Definition about it find?
