Deseq2 giviing different results with Linux and Windows

I have a data set with 36 RNA-seq results. I'm performing the analysis on Linux, but I've tried on Windows and i've got very divergent results. The operational system can be the cause?

Make sure that your repository and versions are updated in linux environment.
