How to run my own data using SGSeq?

Hello, I now followed the SGSeq code (V1.16.2) to run splice event analysis and had no problem with example data, however, I am not sure how to run with my own data? Should I put my tophat alignment bam files into ~/Library/R/3.5/library/SGSeq/extdata/bams and how to get the si information? Thanks a lot!
