HI ,

I am Avi, I am am beginner in R . I need some help to run a complete script for .CEL file where I can have fold change FDR and Anova, PCA, Volcano, Heatmap, Quality of the CHIP scan etc.. can anyone please help me . I will be very grateful to you.

You might consider reading through some of the Bioconductor workflows that would be appropriate for your data. Or searching the Bioconductor Software packages for key terms like 'affymetrix' or 'chip' and reading through the package vignette.

To add to Bioconductor workflows linked to by Lori: the Affymetrix workflow at the F1000 here is also a good starter; for online QC analysis ArrayAnalysis.org might be handy.
