I ran Deseq2 and got several genes with NA adjp with a very low p value. How can I find the associated adjp with that gene?

You can turn off independentFiltering when you run results(). This (independent filtering “on”) makes a decision to favor genes with larger counts if that gives more genes in the set with E(FDR) < alpha.
