What is the better way to perform a filter from my microarray data? 

If I use the UniProt ID to filter replicated genes, is it correct?

Why do you need to filter probes from you data? There is no need to filter duplicate UniProt IDs for a standard differential expression analysis.

Unless you have a strong need to remove duplicate probes (and you don't mention any reason), just don't do it. Simpler is usually better.
